I have a 1997 Estima with the super charger, bought in Septmber. On the second tank of gas I was driving out of Atlanta going up a hill and it started coughing, almost like it was loosing power totally about every half second, lurching back and forth as the engine died and came back to life. I pulled over on the interstate and it idled just fine. The catalytic converter hot light came on, on the dash. I turned it off and spent 10 minutes translating the manual, and it started right up and drove 400 more miles. It happened again the next day with both times the fuel tank being at about 1/3. I turned it off and again ran just fine the rest of the day up to 50 miles before getting home, then it had a hard time starting, and just not more than limping home, as long as I didn't press the gas pedal too much.
I replaced the distributor cap, rotor, o ring, plug wires, but not the plugs they looked fine. I also replaced the fuel pump and filter, and cleaned the gas tank. The pump looked like it was sitting in mud. 3 days ago I ran it 150KM just fine. 2 days ago at about 90KM it started choking again on the highway. If I give it full gas, it lurches badly, if I gently give it gas it does alright until I get to a hill. If I'm gentle with it for a while, like 10 minutes, I can then give it full gas and it does alright for a while.
When it's doing this, and I give it full throttle, it seem to go full power then zero power instantly, over and over again.

It sounds like it may be a fuel delivery problem. With the pump and filter as you described I'd wonder about the rest of the fuel system down stream.
Does it start from cold OK? 1500rpm or thereabouts? If so, the cold start injector is likely working OK. Can you replicate the problem while the mixture is rich before the engine has fully warmed?
I recall seeing in the manual the method to test fuel injector flow. Might be worth checking. You will probably run into this, too, so be prepared with new insulators.... https://www.toyotavantech.com/forum/showthread.php?8478-Fuel-injector-insulators&highlight=fuel+injector

When I start it up cold it goes to about 1800RPM and slowly goes down, after 30 seconds it's at 1100.
Every time it did this, it has always idled well. I did clean the pipes that are in the fuel pump assembly.
Yesterday I ordered all of the injector o-rings. I bought a Foxwell NT301 plus OBD scanner and adaptor cord, it got power, but wouldn't connect to the ECM.
I also ordered an ignition coil, ignition control module, and found a ECU at ebay.
The Estima has 72,000 miles on it, dang near pristine inside. The choking always seems to happen at least 3 hours into a drive.
